How Do I Get My Son On A Feeding Schedule?

We've always fed our son whenever he wanted it. His pediatrician says that this isn't a good habit for him to learn and that we should teach him to eat on a schedule. How do we put our son on an eating schedule and do we just let him cry when he's hungry between feedings?
